Of course, everything around including atoms come from mathematics. Say, hydrogen atom shells s,p,d,f, etc. are just first, second, third, etc harmonics of electron standing wave in Coulomb inverse R electric potential of a proton. Same with any other atom. Molecules only can exist if Shredinger equation has minimum energy solution, and they exactly obey that Shredinger solution, and vice versa - a molecule can not be formed if the Shredinger equation for constituting atoms does not have mimima. Multiple molecules can be formed if there are several minima (called isomers).
