What Can Replace Natural Science?

What do you have that can replace naturalism?

Scientists use it because it works. Witch doctors, Alchemists, Mormon elders ("you can know the truth of all things by sincere prayer"), and others sometimes assume non-natural principles exist in our world. They use selective memory (remember matches with their beliefs, but ignore discrepancies) to bolster this belief. If witch doctoring, alchemy, or mormonism prayer worked then scientists would use them.

Do you argue against naturalism in science because you want to believe in some religious idea, but not completely reject science? If people would mature beyond their belief in Santa Clause (or the adult equivalent: God), then science would not be the brunt of so many self-righteous criticism. It has faults, but not the ones religious people like to claim.
