The statement that 'matter does not take up space' is consistent with all physics theories except string physics. In string physics the string sizes are so small, that it is still an extremely exact approximation. In all other theories, particles are points with no size. They take up no space.

Your thinking that the computer takes up space may be an illusion. It depends on what you define your computer to be. If you define it to include the electron standing quantum waves that give atoms size- then the computer takes up space. But the particles within the computer, like electrons and quarks, take up no space at all. Note that in this context, protons and neutrons are not particles, just as atoms are not particles. They both include fields and quantum waves in their composition, which give them size.
