First you must understand what sound is. Sound is a release of energy from a collision. Sound travels by vibrating molecules in a wave. Just as you drop a pebble in a quiet pond, a ripple moves out from the area when the pebble fell into the water, does a sound move from its source.
So when a stream of water flows over a stone, there is a collision and a sound emits from the collision. The actualy sound is based on the depth of the rock, size of the rock, surface area of the rock having water hit it, amount of rock above the river surface. It will also depend on the flow rate of the river, the velocity of the river, the depth of the river. If you change just one of these variables, you will get a varying sound. Add to this, the fact that stones are moving throughout the water, the river bed is continuously changing, there is no wonder that the sound changes.
