This would still leave a question (on the level of physics equations) as to why some equations enable great works to be accomplished and some don't.

This would explain the difficulty of forecasting weather! So, you're saying engineers can only find ways to use the "program" in ways which are not concealed and reserved to the admininstrator...unless God in them reveals some more of the program.
