From what I know of Sumerian mythology (admittedly, very little), the Earth was not half a planet called Tiamat which broke up with a collision with Nibiru. Instead, Tiamat "is primeval Chaos, bearer of the skies and the earth" and after her losing battle with Marduk, "half of her body was used to roof up the sky. Her eyes became the sources of the Tigris and Euphrates rivers" and "made mountains from her udders. "

I think you're reading too much into mythology to link it with actual events. The Earth's continents change position over Earth's history due to plate techtonics, not a collision with a rogue planet. However, it is scientifically likely that Earth's moon was formed due to a collision of the Earth with a rogue planet about 4.5 billion years ago. But that would not be a modern day Planet X.

Plus, if Planet X crashed with Earth, then it still wouldn't be purturbing the orbits of Neptune and Uranus, would it?
